The Tech Trees are vastly the same with minor specializations.
If you know what you want to do, you know which tech tree is the best, since the game tells you what they do best.
If you don't know what you want to do during gameplay or be versatile, choose either the base tree or the Terran tree (which you probably know from the campaign)
The only big mistake you could make is: NOT using the Yor Tree for a 'Synthetic' race, which will significantly impact your efficiency.
