I just attacked a shipyard belonging to the Navigators and, as the first screen snapshot below shows, the battle report says that I destroyed the shipyard, but that I just "survived" the battle because their constructor and colony ship supposedly survived. However, as the second screen snapshot shows, there are no Navigator ships in the area indicating that they really did not survive. If things worked as expected, I should have captured the colony ship, the constructor should have been destroyed, and my ship (the Lash) should have had its hit points recovered to full (a property of the command ship).
I have copied a save file to DropBox that you can use to recreate the issue. The save file can be accessed here:

To recreate the issue:
- Load the save file
- Go to my ship named "G.C.S. The Lash-1"
- Zoom out until you can see both The Lash and the Navigator planet named "Throthgard II"
- Move The Lash right 6 cells. You should now be able to see the shipyard you will be attacking
- Use The Lash to attack the shipyard (see the third screen snapshot below to make sure you are in the right place)
- You should get the results described above.
