Is there any use to building a super-project on a special resource tile (i.e. Technology Capital built on a Precursor Artifact or a manufacturing capital on a Mineral Rich)?

I guess in theory if the planet in question were about to be conquered, you could permanently deny the AI the resource bonus by building a capital (which cannot be deconstructed, if I recall correctly) on top of the bonus. Otherwise, no

But that would ruin the planet if you ever got it back. No, but if you have a 10+ with either a 300% or 700% tile on it, that's your capital planet.
