Instead of attacking an enemy ship my ship moves onto its tile.

This is on a gigantic galaxy with 10+ hours of play. I captured a system that, strange enough, had 12 ships in orbit
that could have been either defenders or battle crusers (the "in orbit" icons of these ships are too similar to tell
the difference). So I thought, hey, they decided to come over to my side (of course, I knew this was a bug). Since
then I have a battleship that was sitting next to this system when I captured it that seems to be able to move into
a tile occupied by an enemy ship.

By the way, what is the maximum number of ships that can be in orbit?

Cheers,
Jack

When you capture a star system, all the ships in orbit now belong to you.

Was the enemy ship from a race whose systems had been destroyed?

Umm...10 or 12...

You mean a star can be captured even when there are defenders or battle cruisers in
orbit? I thought they would defend the system. And where did they go when I de-orbitted
them? (I forgot to mention that: I sent all 12 out of orbit, but they did not show up
north of the star.)

I am sure (almost) that there were 12 ships in orbit. Could there be a bug in the defense
of a system with the maximum number of ships such that the engine thinks there are none?

Could the ship I was trying to attack been one or more of the ships that had been orbit? If so, where
are they going in such a hurry? And why don't I have control of them?

Jack: No, it's not supposed to let you conquer a planet that is defended...and if they didn't show up when you made them leave orbit, maybe they were ships that were already destroyed.

As for the ship that you were trying to attack, yes it could have been one or all of the ships that you made leave orbit (maybe they all went to the same spot). Could you right click on the ship and make it move? Was it moving?

Eventually, ships that were made by alien races that you gain control of (through trade, hi-jacking or conquering a star that has them in orbit) will have the Terran logo or something on it to show that you control it.
