how do i repaire my ships and bases?

I keep finding/researching all these things that improve my repair abilities. So how do I repair my ships? And my starbases? Does it happen automatically>

Yep, it's automatic. Every turn ships gain a certain amount of their hitpoints back, based on your repair rate. Putting them in orbit of a planet, or in a sector with a SB that has repair modules, will increase that rate.
