Multiple Planets in the same System

How are multiple colonies in the same system treated? Is there any bonus/penalty related to this? Do the modiefiers stack? Are the freighters from this system handled differently? Or are they just treated like any other independent colonies?

They are treated as independent colonies for building ships and social projects. Modifiers from one planet's social projects don't affect the other. In the case of invasions and cultural defections, the system is counted as a whole, because owning one planet in a system means you have a claim on the system. The value of a trade route is dependant on the total revenue of the two systems it runs between.
