Master Spy really doesn't do anything in and of itself. It simply unlocks a planetary improvement called the Temple of Espionage. It is a galactic achievement, so you can only build one of these. The planet on which it is built will receive a 33% increase to the amount of research being done on that planet. (Presumably because of the info your new 'super spies' are bringing in.) Build it on one of your research worlds, and you will get a nice little bump- the only building that will give you a larger boost is your Technological Capital, at 50%.

So basically I can't allocate money to train "super spies" and place them on a planet like the normal spies do? So it's my understanding that it's just a building with the research bonus like any other building that gives bonus.

Excellent question. I've wondered what all the +5% to espionage does from anamolies as well. The only thing I can think of is that the bonuses affect the costs of spies on your slider, or rather you get more spies for the same money.

Specifically 33% (example) more spies than you would otherwise get when spending 10% (example) of your economy on espionage.

As there is no success rate so to speak with a spy being placed on a tile or being used to remove one from one of your tiles, this would make the most sense.
