Question about Flag Ships

Hello folks.

So my Flag Ship roams the galaxy discovering anomolies. Most of these have some sort of civ-wide benefit. But many also confer some advantage to the ship itself--more hp or whatever.

How do I take advantage of this?

The Flag Ship has no weapons or anything, so how do I add them? If I design some sort of ship in the future and then upgrade the Flag Ship, will it keep all the extras that the anomolies provided?

Yes, it will.

You can only upgrade a ship design to another ship design of the same hull size. Your flagship is a medium hull.
