This is a contination of what I said in Nand1's blog:
Listen I just got back from seeing it. So it's fresh in my mind.
At the end of the second movie there was only two ships left. the LOGOS and the HAMMER. The LOGOS went with NEO and TRINITY to the machine city. The HAMMER was the one that made it back to Zion.
Who ever said about the waves was correct. The machines aren't stupid, they attacked the same way a human general would have.
Also, Zion could have been built a little better, but remember what was said at the end of the second one? "It was all another form of control" it was my understand that after each 'emergence of the anomaly' to the next Zion was still around. Which means what the hand-picked humans had there was given to them by the machines. So to make it easy on them (the machines) why give Zion any good defenses?
