For the first turn after you set the autopilot, they don't move, then they move after that. Is that what you're seeing?

Actually, ships put on autopilot during the current turn move when you set their destination. Their move points have been expended before you hit the "turn" button.

No. I meant that I had at least once a ship with a set destination that refused to move.
Did happen once with my Survey Flagship.

I don't know for Moi Même, but I observed that exactly. None of my ships could move. I thought that maybe the saved game was corrupt somehow, waited a few days (so that any bad spirit in my computer would have time to leave) and tried again with a previous save and all worked fine. I thought it was just my computer underlining its independence once more so I didn't report it here
