One Dreadlord fighter is [i]not[/i] strong enough to wipe out your entire empire. Make sure you get first strike and have big enough guns to kill them quickly. Their small hulls have 16 HP just the same as yours, they are only speed five so you should be able to first strike them. You wouldnt be stuck micromanaging. You could just queue up the manufacturing sectors and be done with it. Or, you could merely queue up the base level structures, and let the governor auto-upgrade them once up and running. We dont want to not build manufacturing sectors, we want to be able to build up to them in an efficient manner.

Resources are civilisation wide. Hover your mouse over the moral indicator on any planet, and you should get a breakdown of everything affecting morale on that planet. I'm not sure on how a morale resource will show up in that, but a little experimentation(upgrade the mining base and see what changes) should show it up if it isnt immediately obvious.

Go to www.nvidia.com, go to the download drivers section, and then you want graphics driver, TNT2/Geforece, and whatever windows version you have. Download the file, run it, restart your computer, and see if GC2 works. Beyond that, tell us what error you get and post the debug.err file from your GC2 folder.

Targetting is based on a combination of enemy toughness, and enemy firepower. A GC2 ships fights at maximum effectiveness till it is gone, theres no component damage. Firing on a dreadnought with insufficient firepower dosent accomplish anything but to knock off a few hitpoints, firing on the fighter may remove the fighter leaving the fleet weaker for the next time around. Look at your attack/defence ratings versus the pirates ratings and simulate this

Go into the shipyard and design a ship class using that weapon, then you will be able to upgrade ships of the same hull size to that new class. Try and have them close to one of your worlds or starbases, or it will take longer and upgrading ships are sitting ducks.
