I can think of two ways ATM: 1) Send the fighter squadron you built for your colony cap to kill the siege frigates. This will probably work pretty well, especially if you have the cap focus on the flak frigates. 2) Use the capital to kill the siege frigates. Once said siege frigates are blown up for delicious experience for your capital ship, you can colonize the planet and mop-up later as your economy improves.
