This is one of the reasons that I play with Tech Trading and Tech Stealing off. That way the minor races can't trade away their ridiculously large library of techs, nor can they give one up when they get conquered.
Perhaps this is a little too obvious but when you're running short on credits, you should stop spending. Unless of course the money is going toward things you need to improve your bottom line. With maintenance of facilities being higher than in DA or DL, you should only build what you can afford to run, and demolish it when it's no longer useful. Well I built some warp bubble ships which haven't got any weapons at all and so far, they haven't been fired on first. Which makes sense really, unarmed ships that aren't giving an attack or defence boost aren't priority targets.
Just like manufacturing, research takes longer when your production slider is over to the left. The proportion of your spending as determined by the military, social and research sliders also haa an effect. If you control military resources and/or have Attack/Defence racial bonuses, these increase the ship's combat strength. In the shipyard you only see the base combat strength for each weapon type, when you finish building one then you see the effect of those bonuses.
There's a tab at the top of the buildings list that allows you to change between newest buldings, older buildings and all buildings. You're still allowed to build older buildings in Twilight, although the maintenance costs revision does mean that some newer buildings can be more cost-effective.

Latest version, I'm playing as the Terran Alliance and I've researched the Sensor Array technology. In the description it says that only one Sensor array can be placed on a ship, but in the ship designer I can place more than one which obviously means it is possible to pack a lot of sensor capability into a small space (albeit at greater cost). I would settle for weapons simply firing in the right direction. In other words if you have a photon torpedo launcher facing forwards, the missile should appear in front of it and then zoom off to its target. At the moment missiles appear behind the launcher and then seek their target. In my opinion, it should be the case that ships moving into foreign space where there is no right of passage have to slow down. However, it should be at the discretion of the foreign government to allow that ship to move at a certain fraction of its full move, depending on how close it is to an inhabited planet or base. I can understand the OP's frustration. For a good part of last week I tried getting an old (but still very playable) game to work on Windows XP. Actually, I found the Krynn putting guns on their constructors (not that it did them much good, heh heh) during my current 1.6 game. Perhaps it's intended as a counter to small ships with a single gun.
