The default fleet point cap is 2000, which could easily get you over 300 ships (not counting fighters/bombers, they don't count towards the cap). In Sins, in the beginning there really isn't much that requires much attention, so splitting it between two players at start would be boring for both. The only real use I could see for this is to allow defeated players to stay in the game. Someone gets wiped out, but their ally lets them control part of their forces if they wish, so he can still participate in the game. But other than that, aside from the theorycraft of 'wouldn't it be cool if..', I really don't see it being used much at all. Right now, once you're wiped out you can stay and watch, but you're not allowed to chat (and rightly so) and that gets boring quickly <img src="

Even if the game isn't very long, you get so into it that it just tires you out, but in a good way. I never really feel like "god, I can't believe I wasted 3 hours on THAT", even if I lose.
On top of that, the scope of games like Starcraft and Warcraft 3 is quite a bit smaller than Sins. No matter how you slice it, it'll be very difficult to have a 30 minute Sins game just because the nature of the game is different.
TA was a much older game I would imagine Sins is designed to take pretty much any variable you throw at it and work with it without breaking the code. Granted variables tend to have different max sizes, but those are pretty ungodly huge So I guess a way, way outrageous size just because the program wouldn't have enough memory to allocate for the variable size, just a technical limita

While their genes are too diluted to naturally produce telepaths, there was that one episode where a drug stimulated the gene in G'kar So, if you were making a scenario around telepaths, that could easily be something to add into research!
