Congrats on the win! Sounds like you need to up the ante and play on a higher difficulty. :D Managing gigantic empires can indeed bog down in micromanage. Once my empire starts to grow past a few dozen planets, I give up on micromanaging planet contruction and instead fill up all the tiles with the queue as soon as I get the planets. That way I can just skim the report looking for planets whose queues are empty. Somewhat less efficient, but it´s a bit more fun. ;)
I have no idea what's going on and I can only speculate: Maybe you've accidentally triggered some scenario-game. I don't know how and don't know which scenario would apply. Something inside the code conbined really weird and screwed up, giving you a very unique galaxy for a unique experience... But to be honest, I'm just pulling these explanations out of my... hat, so...Looks like a fun, but shortish game though! ;)
Planetary improvement advice also depends on your game-situation. Keeping morale a bit higher than usual by building a single morale building on every planet is useful, even if it is to allow you to build one population increasing structure... but not always!Just think about what you need and build that. Nobody forces you to ask for planets... If you find a particular tactic to be a cheesy exploit, simply don't use it! I only accept planets when negotiating when I feel it's a realistic and reasonable demand.

The AI will pretty much only considerss: whether it hates you forever and ever (peace is impossible), your respective military strength (very important), whether it has other wars and considers your war low priority (increases chance of peace). I have found somewhat of a minor bug with the Yor: They lack the prerequisite tech for their manufacturing collectives. I just fired up an obscene immense game for testing and landed a 700% manubonus tile on my HW, only to find out I can't build any factories (the techs are greyed out). This is going to be a bit of a challenge. Interestingly, when I pick the Yor with a custom race, I can select the required tech and therefore can research and build the yor collectives... <
Is it always the same race? Have you played the campaign? Campaign-affiliations can sometimes "carry over" into multiplayer by accident. You can clear a certain cache to fix the problem, but I've never experienced it (don't play campaign) and therefore don't know where you should look (try the above suggestion first).
As some have said before: you really aren't in any trouble if the AI ascends in 400 turns and you don't want to go to war. 400 turns is an awful long time (over 8 game years), during which a LOT will happen, including most likely wars started by other AIs to kill the ascension starbases. Ascension is really a worthless victory path. Anyone strong enough to defend an ascension victory, could (even if holding all 5 crystals, reducing the time to 200 turns) more easily wipe out a
The 20k mark is well-documented. Another, less intrusive mark is the 10k mark, which affects your trade income (halving what your traders bring in, moneywise). Basically, having a cashpile of 10k or over will lead to a reduction in trade-income, having a cashpile of 20k or more will add a reduction in tax income as well.

Korx and then go Neutral. Still a terran-like experience, but without the weird diplo-bonus and an excuse to go all evil on your ethical choices until you research Xeno Ethics. Their trade allows you to befriend civilizations relatively early (or they'll hate you for being evil), but must somehow be balanced with a good colonization rush ánd getting XenoEthics relatively soon... If you want to really change the way you need to play: go Yor or Thalan.
To answer the pirate question: if you can't build ships strong enough to beat them, stop building ships at all and concentrate on building up your planets and "teching up". You'll eventually reach a level of technology where your ships cán beat the pirates in combat, or, more insidiously, you may develop transports with very fast engines and conquer the now undefended planets of the AI who also suffer from the pirate supremacy! (Or you can just go for a Tech Victory.) &
