If it is a large enough battle and you just focus fire on their Capital ships you will lose. As someone else stated make sure you have enough supporting vessels along with your Capitals and make sure to take down their special ability support vessels along with their other combat ships too as these can really cripple your Capital ships given enough of them. Once this is done they will either flee or you can then concentrate everything on their capitals.

I have found that you do not really even need to use the hold position. Just jump in and remain at the intersection of the Phase lane and the gravity well. The Pirates vessels will all move to engage you right where you are. After you destroy them, then move on to the defenses, and then bombard their planetoid and that will end the Pirate scourge.
