The easiest way to reset everything back to the default state should be deleting the file Prefs.ini which should be located at "My Documents/My Games/GC2TwilightArnor/" (depending on the actual chapter you're playing). I didn't try that but I think it should work. If you just want to reset specific settings (e.g. the galaxy setup options) it seems to be fine to just delete these entries from the file (e.g. the section under [GalaxySetup]).
