After you have done this it will ask you to re-register your product. Please do so and I believe you should be able to register your product without any problems.

You could always try the Autohide option or the keep on bottom option and set the delay to short delay, they both seem to work for me Autohide works very well as soon as I click on something in my dock it goes away immediately.
