This happens with the latest patch: I've noticed that when you're using the new integrated MP3 player that when the message pops up that a system has defected to your side, the accompanying music plays (as it should), but when you click the message box away, the accompanying music keeps playing until completion and then the MP3 player just goes onto the next song, ignoring where it had left off when the message appeared.
