Not to sure if this relates to your problem but others have reported that the game gets it's electrons into a logic knot at the end of a turn. The solution has been to hit enter once and away it goes. This seems to happen to me if I hit the skip button after hitting turn without moving the ship that has movement points left. Best of luck.
