I had the same issue and have found a solution. I also did not have a Star Control folder in MyGames. This turned out to be caused by my Documents (and hence My Games) folder had been moved to another partition. Moving the Documents folder back to C: and reinstalling the game resolved the issue. I have not had this problem with other games so suggest its a bug.
