If you already have access to the CE parts in-game then carry on using the old serial no. If you do not have access to them then use your new serial number to download the access program from this site. Should your new serail number not work for you just drop an email to [email protected] with details on problem and include your old serial and new one. You cant as far as i am aware. There is no real need to either as they all move at a constant speed once locked into a route. Only reason to upgrade a freighter is to get it to the destination faster after you first launch it.
