I have never played GC, but it would certainly be a morale-hitter (for the player) to constantly get hammered with these forced "choices", as though the game is laughing at you and saying, "Ha ha, you goody punk, pay the price for your stupid alignment!" Hmmm.... having finally played it.... my conclusion is that Civ IV is mid-late beta. Sounds like fun I agree that some perks for neutrality could be interesting... I'm thinking of a galactic achievement called the "The Map of the Illogical Mind." If this thread is any indication, the terms "minor" and "major" are not clearly defined. The "Storyline" versus "Also Ran" distinction is interesting, and can be useful in the context of a story or game... but... I feel it reduces realism, and is not very scientific.
