Large is definately worthwhile. First of all the ships are sufficiently improved. Also the higher survivability that comes with more hitpoints helps a lot. If a race with large ships fights a race with medium ships having the same total attack/def/hitpoints as the large ships, the race with large ships can win relatively easily as their ships would be more likely to survive, and increase their hit points. As far as I know, the AI does not collude ... i.e. it treats the human player like any other player. At least thats what they say in their marketing materials. There is a wonder (i think it is called empathy center or something of the sort) that makes it much more likely that other civilizations will surrender to you. I remember another of the space games had something like this (i think it was space empires). You could put manufacturing modules on ships, and put them into space. It added some interesting strategy because the manufacturing modules were necessary to repair ships as well. But it also added a lot of micromanagement.
