I use the Iain Banks 'Culture' method. I use a phrase that seems applicable at the time. I have a really good memory for what I made and when so I don't need the convention to remind me, plus I can just read the info panel at a glance. I have the same problem as the OP. I think I have played 100 games since release day and I have never beaten one. As the guys from Penny Arcade put it, 'I find myself crippled with options'.
It doesn't handle like a normal text editor, but if you double click in the name window or the description window you can write over the old text. If you use the arrows you can add to the title. I use the descriptions to avoid doubling up ship types (a common problem when you have 50-60 designs floating around) I tend to use the Iain Banks method of naming the actual craft, i.e. Shoot Them Later Xenophobe Attitude Adjuster Serious Callers Only
That's not a problem with the interface, that's a problem with certain parts. I see the same thing with specific hulls and parts. Some parts always wind up clipping into the model or facing the wrong direction and no amount of rotation makes it symmetrical. I just started switching to a different hull if I come across that (or if I am an hour into the beast then I just don't use that wing) If you are burying the hull under parts,
