Well some of the ship designs especially the ones in the library are simply 3d models that have been imported into the game but I too have seen some extremely impressive designs made in the ingame designer. I'm not one of the uber ship designers but I probably spend as much time designing as playing. There is a disease that causes you to lose all your ability stats including logistics, miniaturization (thats probably why you cant build your custom ships), economics, and well, everything.

Just open the image in MSPaint and save it as a PNG file. Then put it in your \My Games\GC2TwilightArnor\Gfx or Logos folder.

I think that they changed it so that industry was not good for research (could not make as much research points when focused as before) and vice versa.

You can only build them so big. Once you reach a certain number of pieces things start to disappear.
It is only selectable when creating a custom opponent.

Trade gives big relations bonuses between you and your trading partners. You still need a military otherwise they will attack you anyway.
Xalax defense coordinator and the similar component right next to it on the tech tree are attached to the wrong tech. They require steller defense even though they have their own techs. Their techs currently do nothing.
I think the custom styles only work for the ai because you can go into your templates and use that styles ships from there.
It sounds like you have accidentaly chosen a scenario. You can check that at the galaxy setup screen.
