I guess my big problem with that is, the TA version just instills MASSIVE amounts of luck on the player's behalf for flipping planets, whereas the DA version gives an economic boost. If a player was the luckiest SOB on the planet, they could emulate the TA MCC, but there isn't anything that could match the DA MCC. So while both are game mechanics, one is something that has a 0% chance to be replicated (DA) the other has a NEAR 0% chance to be replicated (TA).

"Official home made" sounds like one heck of an oxymoron. Mine as well just cut to the chase and call them "Unofficial patches". I doubt SD would say "yup, that's broke, we aren't going to fix it, but here is how YOU can fix it". So I doubt SD will endorse any fixes that it wouldn't do itself. That's just admittance that they would be lazy.
Yup, it's been a known problem and they said a fix will be in place for the next patch. In the mean time, consider those lost spies as defectors to local archeologists! Digging up information on dead empires.
#1 Start the game up fresh, load a game, then attempt to start a new game from the main menu. Then, go and get the debugg.err file for DA and post it's contents in here to show what may be causing the crash. #2 Is it all races or just one that's doing this? Is it's color very close to grey/black?

It goes on to the next tech in the tree branch. However, if you're at the end of the branch it'll pick another tech to pick up on. As for a proper que of tech, nope, it doesn't exist. Same goes for ship building ques.

They aren't lost, if you had enough on the race to still be able to gain intel levels on them in time, you'll continue to climb to that max. It's odd to get that message a few weeks after a race's demise. I've reported it a while back, it was said it'll be in the next patch (this was after 2.02 was already out).

If a round ends with both sides ships 'destroyed' then whomever has the better stats wins with 1 hp remaining. #3 You need the latter. For each level of intel you must have that many spies placed.
