Ok first off, Have you get the latest released? https://forums.stardock.com/488164/groupy-112-release-candidate-available-to-all If you don't please uninstall groupy. Reboot and install the Version 1.12 RC and see if the problem solve. Please report back.

Hello, If the program is listed on the exclusion list it will only not be skinned, but the color scheme will still be use. As what I understand, color scheme is a system wide thing and can't be disabled on per program basis. You will need to adjust system wide color using Skinstudio to do that.
