Vampothika is right -- I skin for Windows 7 (the only OS I own), so I was not able to test how it would perform on Vista. You might want to try opening the skin in SkinStudio and adjusting the left margin of the Start Menu Popup Menu-->Background and/or Menu Item and see if that fixes it.

I know in the past it was possible to make animated Windowframes (AVman did it--I can't remember which skin, though); I've been trying this now and it just turned into a mess. Is this still possible or when SkinStudio went in the direction of using layers, was the animation ability destroyed?

It might have something to do with the painting margins or something with the "Glassy Areas" (Edit Explorer/IE Shell parts-->Glassy areas-->Top glass area). There's a note there at the bottom that says "also used for totally glass windows with bottom 2 pixels clipped. You can also access this area from the Per Pixel Windows section in SkinStudio.
