I have this problem as well. I concur it happens only on larger random maps where you end up having multiple star systems in close proximity. The unit and planet icons disappear, planets become un-selectable unless you highlight them by dragging, jump lines disappear, etc. I've noticed that when this problem occurs it's possible to have multiple star system backgrounds in a single star system.
