I think you're right. Now that the $19.99 sale is over, I do see the $10 discount on the $39.99 base game. I sent a question in to sales@stardock, but it takes two days to get a reply. Unfortunately, it didn't get resolved before the sale was over, so it's kind of a moot point, but I think what you've described is the intention--even though it's not written anywhere.

Okay, I figured out you have to launch Trinity and the first step from there is to register. Once I did that, it was registered with stardock, so no need to use this broken web link. Sadly, it didn't give me a discount on the purchase of the upgrade (19.99 did not reduce to 9.99), so maybe I'll just have to wait until it falls in price some more... (As for why I hadn't launched Trinity, I just purchased it through Steam and realized there was a better version
