What the hell? They have extractors and everything. That's definitely a bug, though I'm not sure of the cause, since I've never encountered this problem. You could try sending a copy of the savefile in to the developers for them to take a look.
Local militia don't have colonies you need to bomb, the planets are unclaimed. So just send a colony frigate or colony capital and bam, free planet with a free militia defense force. The one exception is the Artefact Planet, whose occupants need to be made immune to Truce Amongst Rogues.
The research that causes Rebels to constantly spawn on your enemy's planets is Insurgency, I'm pretty sure both TEC factions have that, since it's been in since Vanilla Sins.

Purists wouldn't work given that the Advent Rebels are supposedly the faction with the "purified" and uncorrupted unity. I rather like Orthodox as well.
Well first of all, those are two seperate abilities. "Truce Amongst Rogues" forms an alliance with all neutral factions, including the Pirates. There are already several complaints about this, and recently it has been moved up to a fourth (or fifth?) tier tech with several prequesites. Though making you neutral with the pirates isn't really the problem with this ability. "Pirate Mercenaries" makes the pirates send ships to you to fill up your fleet capacity, this abi

Yeah they just send a fleet of ships to one of your planets if you have available fleet capacity, the ships are fully under your control.
Hang on, which research? The one that allows you to give them missions, or Pirate Mercenaries? If the former, you have to open the pirate menu in the black market and click the offer mission button and go from there. If the latter, they send you ships every now and then if you have available fleet capacity.

TEC Loyalists / Rebels Advent Fundamentalists / Apostates Vasari I have no idea. It depends on whether you want to focus on their old empire and go with something like Imperialist, or their current nomadic ways.
