What skin are you using, exactly? Does it happen with the skins that come with WindowBlinds? Try using Corporate or Precision and see if it continues to happen.
Where did you purchase the game? Is it just the base Sins of a Solar Empire, or is it Trinity?

Are there no icons, or blank icons? Are the icons of the files gone, or the files themselves? Screenshots would probably be a great help in this.

Mostly, that you can customize what is indexed and searched to a fairly fine-grained level. There's also plugin support, and it's skinnable. What's not to love?
