Turn off Steam Cloud saving as described here please: http://sd.stardock.com/brad.ather/Jingimages/2015-05-19_1502.png Delete the current GC3Crusade folder, not GC3CrusadeOld. Try running the game.
Please go to \Documents\My Games\ and rename the GC3Crusade folder to something else, like GC3CrusadeOld. An try running the game with mods disabled.

Are you on the 4.1 opt-in beta? If you are and opt-out does the game still not work? If you aren't try opt-in and see if that changes anything. Also, are you using any mods?

Do you have an Nvidia card? If so would you rollback to the previous driver version? I've been seeing reports of it causing issues with some games.

Go to the folder \Documents\My Games\GC3Crusade, or \Documents\My Games\GalCiv3 if you don't have Crusade, and delete the prefs.ini file and try to run the game again. If that doesn't work rename the GC3Crusade or GalCiv3 folder in My Games and try running the game again.

It's a false positive, the game's manual is large so an anti-virus might think there is something suspicious about it.
They would have to opt-in to the 4.1 beta or wait until it gets released.
Have you tried making an exception to the Steam.exe? It is the program that downloads the file.
And you have tried this method to exclude files?
I assume this is for GC3. Epic Navigate to "Settings > Galactic Civilizations III > Additional Command Line Arguments" then add the line "-cheat" (not quotes). Whilst in-game, you can press ` (the 'grave' accent - key under the ESC key on the keyboard) to also access it.
