It's a little unclear from your post which game you are talking about.
The debug.err file can be found in \Documents\My Games\GC3 or \Documents\My Games\GC3Crusade. You can upload it to a cloud service (DropBox, Google Drive, One Drive) and post a link here. Also make sure that your are on the opt-in hot-patch , it fixed a crash.

There are starbase modules, like Trade Station and its upgrades, that offer a bonus to colonies which are part of trade routes that are in their zone of influence. And there are planetary improvements, like the Trade Post, that boost trade if placed on colonies that are part of a trade route.
I not sure how the launcher would affect anything. But to skip it just add /nolauncher as a command line parameter in Steam. right click on GC3 in your Steam library select Properties click on Set launch options and type in /nolauncher

I looked over your saved game and managed to complete it. Even though the Captain's log says you went to Arma the game doesn't seem to have registered this. Here's what to do: Land on Arma, in Beta Triangulum A, and interact with the ruins there. You will be attacked by a ship, defeat it. Go back and talk with the PInthi ship in Alpha Triangulum B. Now go and talk with the Pinthi Emissary in Epsilon Trireme.
What do you mean by got stuck? Which part of the quest did you manage to complete?

The Free Trandals don't have their own area of influence.
The version number is displayed in the lower right corner. When was the last time you cleaned the fans of dust or changed the thermal-paste of your machine? Have you tried lowering the graphic options and see if that makes a difference?
