The stargates were no longer used because it was very slow traveling with them. Even the first ship with hyperdrive was faster. The devs have mentioned they want to introduce hypergates that would be better and essentially create a network, you need to build them on a blackhole. They will most likely be introduce in an expansion.

What are their population levels? Did they get the artifact?(disregard if you don;t have the Mega Events DLC) Maybe they got lucky with anomaly rewards. Honestly there's not much I can say without seeing it myself. Perhaps you should consider sending the savegame to Stardock or Frogboy?
The God command allows you control other civilizations, to switch to another civilization you must use localplayer #, where # is the index of the civilization you want to switch to. The index is based on the order you put the opponents, I believe 0 is the human controlled one.
The game utilizes Steamworks, so it is highly unlikely..

#5 is not happening, GOG doesn't allow games that use DRM, and GC3 uses Steamworks.
The DLC for Sins of a Solar Empire: Rebellion and Fallen Enchantress: Legendary Heroes are on sale, so the exclusion of Galactic Civilizations III DLC is most likely intentional.

You could use influence starbases to boost the influence of your own colonies. I never build influence starbases in my opponents' territory; neutral space and edge of my zone is fair game, but never next to another player's planet. You could also refrain from building influence starbases in their space until you have a non-aggression treaty with them.
This problem affects all ship styles except the Terran one.
After playing Endless Space, which has a retreat option, I am vehemently opposed to this. In one turn an opponent attacked me with 8 different fleets and each time retreated. And the one attack per turn makes it worse because if I attack them and they retreat I just wasted my attack for that turn.

I've been thinking about how the espionage system could be for GC3. In GC2 you could train spies and then order them to spy on a civilization gathering data or have them shut down an improvement on a planet. For GC3 I was thinking the system should offer the player more choices on what to do with spies. For example, you could have a spy infiltrate an opponent's colony, if they succeeded you had access to a screen similar to your own colonies screen, except instead of building
Right click on GC3 in your Steam library, select Properties, go to Betas and select to opt-in.
In game you can't, just have better ships and destroy them. Or try to negotiate peace with the opponents you are at war with. You could modify the XML file Peacekeepers_MegaEventDefs.xml, change 150 to a higher number, like 900.
