In case of my experience, after some investigation of research tree I can conclude that I have mistakenly interpret some parts. It seem now ok.

Me too noticed this on random techs. The researched techs do not unlock linked starbases' modules. Moreover, it seems that after some moment this buggy behaviour applies to ALL subsequent techs which which provide upgrade to modules. I will further investigate savegame and can attach it if needed.
