Are any of your taskbars set to on top of a screen? Start11 has no logic for positioning desktop icons at all so shouldn't be impacting them but the OS will reposition things itself if the desktop icon area changes size. A taskbar on the top of a screen or a multi row taskbar could trigger this.

Unfortunately Start11 requires a resolution that is 1200 pixels wide to use the config screen. 1200 pixels wide at 125% scaling is only the same as 960 pixels and at 150% it would be 800 pixels. I appreciate this is annoying, but as I am sure you can imagine such low resolution portrait modes are extremely uncommon usage especially as a primary display. If you used a tablet I would say just rotate it to use the config screen but I understand you are on a deskto

Find the installer exe and right click on it and select properties. What does the digital signatures tab show as the most likely explanation here is the exe is corrupted. You should double click on the embedded signature to see if it is considered valid or not.

Multiplicity controls the local console. So that is acts like physical mouse / keyboard. A remote desktop session by default creates a new session that the local keyboard and mouse cannot control. Uninstall Start11, REBOOT and reinstall. Start11 should work fine on 24H2 so something may have broken your install. If that doesn't help then check the control page in Start11 settings to make sure it is set to use the Start11 menu.
