Stardock ForumsI've had similar issues, but ususally there is a ship waiting for a command that isn't real obvious. I discovered this by hitting the space bar to skip ship movement, and that solved the problem. Didn't do much for getting dumped out of the game repeatedly though. I can't find a solution to that to save my life.
