For me, it doesn't over-write anything I altered, but it does reinstall skins I deleted (if they are part of the WB5 skins package).
I was unable to install .NET Framework 2.0 until I had to do a reformat/reinstall of my boot drive (recently, for unrelated reasons). Can't remember, but I think I did Windows updates (including .NET install) before installing Catalyst... Hmmmmmmm

I'm curious about when it's important to use Safely Remove Hardware & when it's OK to skip it. I'm assuming it has to do with software losing data if an attached drive is yanked away.
