You need to get Quanta to spend on upgrading logistics etc. To get more Quanta you need to build "Quantum Relays". They are the fourth structure in the resources tab. They can be built anywhere, but require both Metal and Radioactive resources. Logistics allows you to increase your army size. Some units take up more logistics than others.

Map design appears fine to me so far, having some maps with choke points is a good thing. If there is a particular layout for a map that you want, you can always make your own. I am used to the unit icons, I don't have an issue with them. However, it would be greatly improved particularly for new players to have more distinct icons. I am looking forward to the beta. When multiple factories are selected, queuing units spreads them across the factories. However, queuing a single unit will only yield construction of a single unit, so only the first factory will build. A heatmap is definitely not enough on its own. However, the AotS meta-units (armies) are very complex. I think it would be nice if the map continued and faded out at the edges. The maps are only a small section of a planet, currently the largest maps are only about 0.0002% of the surface area of earth, so there isn't much reason they should be floating around in space on their own. I haven't played on all of the default maps, too busy screwing around with making my own and heavily modifying the game files. If you press space-bar, you get the strategic map not quite full-screen, which allows you to see control points easily. It would be nice to have the control points ownership easier to see from a distance, as long as it is not too distracting. I would personally prefer the connection lines to be able to be disabled and only be displayed on the strategic map.
