I think you lost a starbase build over a military resource. Espoinage if to get the stats from the AI, and to steal tech sometines. With espionage you can see the effect of destabilization. Destabilization is not immediate but it is effective. ~SDC~

it sounds as if you are on the wright path. What was the morale of the AI, with that population. Use espionage to find out. I go for Soil & habitat 1st, the terraforming as soon as the game permits. "Tax level does'nt seem to have much effect, I tried from 33% to 50%." The idea is to maximize your tax rate while maximizing your morale without impacting your production negatively. it is very volatile, meaning it is very sensitive and if it goes in one direction it goes fast.<

From Brad's update, ships will leave orbit automatically shortly. That is a step in the right direction. I would expect the Dev team to come up with Rally points in the future, with the amount of requests for that feature. I usually have to deal with the morale problem in my mid game, before I researched terraforming. Depending on the planet size, terraforming can go from 10 turns to 100 (approximations). I accept the morale to go down to 40%, then I decide if I have to remove population or continue. If I remove, I would remove 20% to 40%, and wait for terraforming to be complete the add back the population to the planet. Once you have done all the actions required, and you click on FIND, you hear an audio byte, to let you know there are no more moves. That is the time to check your planets and different screens (domestic, research, diplomacy, etc). Once that is done click on TURN. If it's a small galaxie if should be immediate. there are patches of Fog of War that travel across the galaxie, if your ship on autopilot entered one, it will re-appear once if comes out. Or it could be the FOW has moved over your starbase and it will re-appear once the pact has gone by. ~SDC~
