I'm pretty sure that when approval gets REALLY low there is a chance that a planet will rebel, not to another civ, but to form a new minor race. Not that I've ever tried it. I guess I'll test it now while I wait impatiently for v1.3. EDIT: Apparently not.

You can use the alignments to set up three distinct tech trees. Then have three civs starting as Good/Neutral/Evil. Put Xeno ethics at the start of the tech tree, so that it has to be researched before anything else, and give it a cost of 1RP, forcing everyone to research it immediately. What version are you running? v1.2 allowed the AI to get tech victories.
Was the planet they took one that you'd just flipped by influence? Perhaps the transport was already on the way to take it, and then when you flipped it the AI got confused, still thinking it was one of his opponents.
Yeah, it's a waste. Capitals don't take bonuses from bonus tiles (I guess it would give way too much of an advantage if they did).
It's a nice idea, but I think that the devs are more interested in gameplay improvements, AI upgrades and bug squashing than providing an in-game method of doing something that can already be done manually by visiting the library.

It wasn't always as sensitive, but it was turned up in one of the updates because people would hide transports just outside of their perception range, then swoop in and take most of their empire in a single move. It still needs a bit of tweaking.

The simple reason is so that you can't build invincible ships. Otherwise, you'd get battles that would never end, if both side's attack values are less than the other's defences.
In what way does it penalise them? You can't go without either military or research, you have to do them both. If you build all factories or all labs you'll loose fast (apart from the slightly cheasy tactic of NLCs and focus...).

Ethics is special I think, you can set a tech to have an ethical prerequisite (Good/Neutral/Evil), so you can only research it if you have chosen that alignment.
If English is indeed your first language, perhaps you should work on: 1. Capitalisation of I and the start of your sentances 2. Spelling and Grammar 3. Spaces at the start of a new sentance 4.
