I simply click on the rename ship button on the bottom of the screen. When you click on a ship or starbase or fleet the name comes up as starbase 1432 for instance. simply click or double click on the name and it brings up a small text box that allows you to rename the ship/starbase

YEs someone for Deus Ex. That game was fantastic.
