Was the custom civ created before or after you got Crusade? Are you encountering the problems only when playing as that custom civ?

I just looked in the Ideology trees, only the Pragmatic Builder IV, Resourceful, gives a bonus to mining. I tested it and it works for me.

Certain government types don't have access to missions for shipyards.
Is just the display wrong or is it not generating the resources?

Are you playing a game started before 3.0 went live?
It is recommended to start a new game after a major patch. For those that have a game for 2.8 that they want to finish do this: Select Galactic Civilizations III in your Steam Library list Right-click and select Properties Select the BETAS tab From the dropdown, select "version 2.8" and click Close (if you don't see this option, restart Steam)

Right click on Demigod in your Steam library, select View CD key. Copy that and paste it in the Account Registration.

Not a bug, from the changelog: Ideology cost goes up equally in all categories to encourage players to pick an ideology and stick to it.

Go to Documents\My Games\GC3Crusade or Documents\My Games\GC3 and paste the contents of the file debug.err here. It might contain some info that could help.
This is a shot in the dark, but does your system have both an integrated and a dedicated graphics cards? If yes I suggest changing the options for GC3 to only uses the dedicated one. Look here for details.
