This was how the dev's wanted to implement it at first, but they decided after a lot of playtesting that they would go with the way it is now... Don't ask me why, I think it would have been much cooler if they implemented it like this.

You must have done something to make it malfunction sice it would undoubtedly have been reported by now if it really didn't work the way it should. Most likely you have the attack range of your ships set to 'Hold Position' and that's the reason why they don't attack even when auto attacking is set to All.
