Perhaps a dumb question but are you using any mods? If so I recommend disabling them and then starting a new game to see if it's something particular in the game you had going or if it's your install. If, after starting a new game, you still experience this issue I would recommend you uninstall and reinstall and then, if this issue is still rearing its ugly head, I would suggest contacting support@stardock.

Verify integrity of your cache via steam would be my first step. You should only get 1 file that needs replacing (as I recall it always does and is not an issue).
