I use the Windows 10 style Start11 menu and what I have done is to add a page and create a group named NEW PINS. Whenever I pin a new app, file, folder, etc., I pin it to this group, and then resize, rename, change icon, etc. Now I can drag it to the group and the position where I want it. To drag this new pin to a different page, just drag it to the page identifier (dots) at the bottom of the menu. I know this is a workaround, but it makes adding item easier for me.

File Explorer does not sort this way without OneDrive. If a folder is not on OneDrive, folders will always be at the bottom or top, depending on whether Ascending or Descending is selected. Evidently when Fences creates the shortcuts for the Folder Portal, they are not located on OneDrive anymore. This is why you see folders either at the top or bottom of the Fence. Also why do your files show modified dates that have not occurred yet?

Do you have a Rule set where all new icons go to a specific Fence?
You can do what you want with a Stardock approved Registry tweak. Add a new registry string value and name it S11_AlwaysScrollMenus which when set value to 1 will stop Start11 making menus multi column and instead use a scrolling list. If you have more than one keyboard layout, the one currently in use is shown in the System Tray. Example: Eng (US) and Eng (UK).

Unfortunately, Settings is not really an application, but part of the operating system. It is referred to as the windows.immersivecontrolpanel located at "C:\Windows\ImmersiveControlPanel\SystemSettings.exe" but invoked by the OS using ms-settings commands. I thought that trick might work, but I guess not. Maybe someone else will have experience with how to block Settings from WindowBlinds.
When you get to the Add Application prompt to browse for the app to be excluded, enter this: C:\Windows\explorer.exe Shell:AppsFolder This will take you to the Applications folder where you can select "Settings" to be excluded.

You do know that you can add a Desktop Fence as a Group to the Start11 menu. You can even create Tabs for different Fences in the same Group. Also, the Start11 menu always opens over open windows on the Desktop.
I'm not 100% sure this will work, but it's worth a try. Create a shortcut for each app version and then place those shortcuts in this folder: "C:\ProgramData\Microsoft\Windows\Start Menu\Programs" Now they will show up in the All Apps list. Right-click the icon for each app in the All Apps list (one at a time) and pin to Start11. See if these new shortcuts in the Start11 menu now open the right versions.

Theoretically there is a way to do this, but it will end up getting you into trouble down the line, especially when apps get updated. Your best bet is to use the Windows 10 style All Apps which provides the rolodex system like in Windows 10. You can also make All APPs open as a menu.
