I believe the exact words were "very slight" penalties. But seriously, what possible reason could you have to hoard that much money? To build a lot of terror stars or starbases at once, but that's new. In previous versions a large treasury means you didn't build enough factories to spend all your money. ~SDC~

I don't focus on getting the resources early on. Start building a constructor on a nearby planet when I see it, and if I get it, I get it. Later in the game, though, when the AIs start going to war with each other, I have constructors ready to swoop down on any resources that become unclaimed. 5% alone won't help with a planet that's below 20, but it won't be alone, will it? 1) The freighter dissapears as soon as you use it to establish a trade route. There should be colinization events on any planet that people are likely to settle for use as a colony (as opposed to a range-extender or a morality event generator). In the absence of mods, that means 12+ before Terraformer (at which point it's hardly worth it to go back and colonize the lower class planets, because they're undeveloped and the rest of your planets are at or near the end of their build queues). Does anyone even know what Attack, Defense, and Tech represent on the invasion screen? Advantage Factor seems to be the only number that directly affects the outcome of the battle, so I assume they all affect that somehow. ~SDC~

Are you sure it worked? I was under the impression (and, indeed, I actually read in the manual) that it doesn't work like that. If the planet where the trade good was built changes hands no one can trade for it anymore, and anyone who doesn't have the benifits can't get them. ~SDC~

Prestige_Bonus increases the influence of that star system, AbilityType 9 increases your civilization's influence ability. I believe Prestige_Bonus actually shows up as "Star Influence" on the planet details screen. To see the ability bounus you have to look at your stats before and after building the Achievment/Wonder/Trade Good. ~SDC~

There is a queue. It's under the Governors tab of the domestic policy window. Every colony uses Mr. Ford's queue by default, but you can set it to use one of the others on the planet's details screen. And rush buying projects is a huge waste of money if you don't actually need them right away. ~SDC~
