Sometimes, that dependence is not enough to stop an AI from delcaring war. What Alignment were you, and what was theirs?
despite the fact that we were "close"
If the relation screen says close you haven't allied yet. If you open the diplomacy screen you will have the option for 'Alliance". Once that happens you will stay allied until you break it our they declare war on someone and you dishonor the alliance by not going to war as well. You can be allied with two of the AI civs and they can be at war with each other.

Sometimes the site is slow to respond, or it drops the submission I think. I have had to resubmit some games. I had a lot of problems with my firewall at the time. Make sure you don't have any pop-up blockers or firewalls running when you submit. Dravvin, stop in at our Empire thread, we've love to here from you. Also, drop in at the Diplomats Embassy. We have a new private forum there. http://diplomats-empire.com/forum/index.php

If you were to take a speed bonus on a Gig map I can see finishing up in 2hrs or less. Especially going for an alliance win. With lots of gifts to the AI and a high Dipomacy bonus it's kinda simple. And yes, you can use mods and still earn Meta points. Just be sure not o trip and flags that would cause and anomalous score and earn you a Zero.

It's broken into blocks that are each 30 days (the first is 31 day I think). The block begins on the last day you submittted a game and extends 30 days back from that, then a new block begins. Each block is assigned a % that the points earned in that block are worth. A one point the games fall in to a large block (261+ days old) and no longer age. I try not to think about it too much. With a steady submission rate you will continue to gain points. If you crank out games and then slow down a lot,

It's a system wher your points are added up and divided by the square root of the number of the games you've played. As you play more over time your score begins to age as well.
